First, a disclaimer. I was pretty sleepy when I downloaded the episode and watched it, so I might have missed something. I figured that Sam and Dean killed Brady's demon, to release him from Brady because he had been Sam's friend before he was possessed. My thinking is that they knew there was no hope of Brady being alive when the demon left, so it was out of respect for an old friend of Sam's that they did it.
